CFinder: locating cliques and overlapping modules in biological networks
نویسندگان
چکیده
UNLABELLED Most cellular tasks are performed not by individual proteins, but by groups of functionally associated proteins, often referred to as modules. In a protein association network modules appear as groups of densely interconnected nodes, also called communities or clusters. These modules often overlap with each other and form a network of their own, in which nodes (links) represent the modules (overlaps). We introduce CFinder, a fast program locating and visualizing overlapping, densely interconnected groups of nodes in undirected graphs, and allowing the user to easily navigate between the original graph and the web of these groups. We show that in gene (protein) association networks CFinder can be used to predict the function(s) of a single protein and to discover novel modules. CFinder is also very efficient for locating the cliques of large sparse graphs. AVAILABILITY CFinder (for Windows, Linux and Macintosh) and its manual can be downloaded from http://angel.elte.hu/clustering. SUPPLEMENTARY INFORMATION Supplementary data are available on Bioinformatics online.

Online clustering with CFinder
Due to the constant increase of the complexity and size of the complex networks studied, the need for distributed implementations of network clustering methods is getting more urgent each year. Here we present the online version of CFinder, which can locate overlapping communities in directed, weighted or undirected networks based on the clique percolation method (CPM). Due to the local nature ...
متن کاملFRINGE: A New Approach to the Detection of Overlapping Communities in Graphs
Currently, there is a growing interest in identifying communities in social networks. Although there are many algorithms that suitably resolve this problem, they do not properly find overlaps among communities. This paper describes a new approach to the detection of overlapping communities based on the ideas of friendship and leadership, using a new centrality measure, called extended degree. W...
متن کاملCentrality properties of directed module members in social networks
Several recent studies of complex networks have suggested algorithms for locating network communities, also called modules or clusters, which are mostly defined as groups of nodes with dense internal connections. Along with the rapid development of these clustering techniques, the ability of revealing overlaps between communities has become very important as well. An efficient search technique ...
متن کاملDetecting Hierarchical and Overlapping Community Structures in Networks
Community structure can be observed in many natural, biological and social networks. Studies suggest that these communities may have organized in a hierarchical manner while some communities overlap with others. This paper introduces an algorithm to detect such hierarchical and overlapping community structures in networks based on the concept of maximal cliques. It introduces an alternate modul...
متن کاملDetecting Network Motifs in Gene Co-expression Networks
Biological networks can be broken down into modules, groups of interacting molecules. To uncover these functional modules and study their evolution, our research groups are developing graphtheory based strategies for the analysis of gene expression data. We are looking for groups of completely connected subgraphs (e.g. cliques) in which corresponding members have the same combination of protein...
